The biggest reason is that three specialists always hang out and do their thing on a separate field during practices. The backup QB needs to get mental reps at the regular practice. It makes sense to have the punter hold for the kicker since he is AVAILABLE to do so during the entire practice, whereas the backup QB is throwing during practice, and taking mental reps while watching the starting qb.
