For me it's still Joe Montana. Montana's career 92.3 passer rating is more impressive than Brady's 96.4 when you compare their peers and era's. 

Also, Montana's performance got even better in the playoffs (95.6 rating) and the Super Bowl (127.8 rating), whereas Brady has been worse (89.6 rating in playoffs, 95.3 rating in Super Bowls - 6.5 YPA).

It'll be harder to make this argument if Brady gets #5, but he's already played longer than Montana and managed to stay with his original team and coach. Luxuries Montana didn't have late in his career.
The training, nutrition, medicine, fitness, playbooks and rules evolve. The athlete does not.
