I'm confused. With 7+ minutes in the game, Burrow throws to Yoshi and Yoshi ran out of bounds. Why did the clock continue to run?

There was also another play I think right  before that where the player ran out of bounds, and the clock continues to run. What gives?

If it was in the last 5 minutes of the second half it would have stopped.

Only when inside 5 minutes, with only a few exceptions. Games would be epically long, if not.
Like a teenage girl driving a Ferrari.

Within the last 5 minutes? Has it always been this way? If not, when did it change?

The rule changed many years ago. As well as shorter half times. 

Dopy NFL commissioner wanted the games to go quicker.

What about the fans who wanted to go to the bathroom or get a bite and drink?

Looked it up for you, it started being the current way in 1991. So it's been this way as long as we've had Mike Brown as our owner.

No one has mentioned it, but I think the clock is stopped until the refs spot the ball, then it winds down. Talking about outside of 5 minutes of course.
